This plugin looks to be exactly what we are looking for. What common challenges do you see others having when setting up the plugin on a site that has been around a while?
Will all our URLs change? If so, will this change negatively affect our domain authority?
If i am already using Joomla's native redirect feature, will I need to recreate those as aliases?

Yes, most likely your URLs will change, although you may reduce the number of instances this happen by working with the URL structure configuration of sh404SEF. We do not use menu items to build URLs but if your content structure match your navigation, you should be able to get pretty close to what you had before.
And then we have an automatic redirect feature, from Joomla SEF to sh404SEF which should take care of the rest. As always however, it's better to not change existing URLs, so it's your call.

No. Although the Joomla redirect component can be disabled when sh404SEF as it's always bypassed, we do read the redirects in the component database table and apply them.
