We only put automatic canonical tags in a limited number of situations, when it is possible to find the correct canonical page. For instance, if the homepage is accessed through index.php, or in case of known tracking variables such as those from Facebook or Google Ads.
Note that it is technically impossible on a Joomla site to compute a valid canonical in general, because Joomla has no concept of a "main" page and "related pages". Extensions can do that themselves a bit better, because they know about the data. For instance, an e-commerce extension can let you choose a "main" category for a product. When you put the same product in other categories, the extension knows the product is in multiple category, and can compute a canonical (Virtuemart and others do that well).
But again in general terms, it is not possible to compute a valid canonical for Joomla content.
