I want to redirect url like: www.example-of-website.com/?id=small&id=high&color=blue to www.example-of-website.com/small/high/blue. Is it possible with sh404SEF?

Yes, that should be no problem. You can manually specify such redirects, as long as /small/high/blue is an existing URL in the URL database of URLs created by sh404SEF.
