I'm not sure what sort of "tool" you have in mind. It's not possible for an extension to modify the output of other extensions (to insert microdata in them). Rather, that's already possible inside Joomla, with template overrides, and assuming the extensions you use don't already provide microdata output.
We provide json/ld markup such as Google Breadcrumb,Google Sitename and Site search, but those are global. The recent addition by Google of json/ld rich snippet make it possible for us to do that also for products, recipes, etc but that's still a long shot, having to fetch from the database the required data from extensions (e-commerce, directory, etc) to output them. It looks more like a natural fit for the extensions creating the content.
We have not yet fully assessed the new json/ld markup, but that's our first impression.
