I would like to know if this solution will also address and re-write hyperlinks that are already present within articles and other modules.

Hi

sh404SEF complies with Joomla API, so it serves as an "add-on" to the standard Joomla router. It's always Joomla picking up links inside a page, and doing the re-writing. When sh404SEF is installed and enabled, Joomla simply passes the ball at some point to sh404SEF to alter the rewriting, and then sh404SEF returns immediately control to Joomla.
In other words, all links that are rewritten when Joomla SEF is on will be rewritten also with sh404SEF enabled, just differently
