I have created a large number of 301 redirects in my htaccess file they do not seem to be working do i have to manually recreate them in sh404SEF or is there away to allow the htcaccess file to have dominance

htaccess have dominance. htaccess is executed by your web server, long before sh404SEF or even sh404SEF is started.
If they are not working, most likely they have a problem and needs to be fixed.
