I am cleaning up my Joomla site and want to do a fresh install of all my extensions.

Please can you provided steps to uninstall sh404sef and reinstall without losing any of the stored urls.

Hi

If you uninstall with default settings, you won't loose anything. This is documented in the...documentation.

I'm not quite sure what you mean by "with default settings". If I am not using default setting will my sh404sef settings be lost after uninstalling and reinstalling the sh404sef component?

Can I assume you are referring to the "Preserve Configuration" setting then?

I guess all the settings under "Upgrade configuration" should be left as "Yes".
I think that answers my question.

Correct. So if they are all untouched (ie use the default settings), you can then uninstall and install back and keep all data and settings the same.
