I get a message in the control-center: Joomla-Settings are probably incorrect, but it seems everything is working. whats the reason of this??

The reason is that Joomla settings are probably incorrect. Whether you see aproblem now or not is irrelevant.
This does not denote any problem with sh404SEF settings or configuration, only in Joomla configuration.
As per the documentation, Joomla settings much match those used in sh404SEF, ie:
- joomla SEF URLs must be on
- if Joomla is set to use suffix (.html), sh404SEF should be too, or vice versa
