Yes that's normal, expected and one of the main reason you should use sh404SEF: instead of using the Joomla method of bulding links with menu items - which generate duplicate content - we use items categories/title to build URLs. That's 100% better and what you should use.
Of course, all of this is configurable and you can even use the Joomla method if you really want that. Please open a support ticket for details

I assume your question is about getting links closer to those from Joomla. For Joomla articles, the procedure would be as follow:

On sites which already have been indexed by search engines such as yours, you need to tell sh404SEF to try mimic Joomla URLs instead of using the better ones it normally uses. To do that:

- Open sh404SEF configuration
- Select the "By component" tab
- Locate the row for "Content"
- On the first select drop down, leave "Use default handler"
- On the second drop down, select "Use router.php with menu item" instead of "Use sh404SEF plugin if available"
- Save configuration
- Go to the SEF URL manager
- Click the "Purge" button in the tool bar and validate
- Visit the home page of your site so that sh404SEF starts rebuilding the URLs with the new structure.
