Is there a safe (recommended) method of migrating from AceSef to sh404SEF on a production J 3.X site while preserving the existing custom urls?

I am afraid not. We do not have any kind of transfer utility and have no plan to create any in the foreseeable future. Custom URLs would have to be created again, or possibly a utility program would have to be written to convert from one format to the other.
If you have much custom data (possibly including custom titles and meta data), I would assume maybe MijoSEF could be an option. They are a fork of AceSEF, actually the same guy developed both, so I would assume they'd be able to use the existing data.
