We don't have experience with this extension, which is not really common across the users website we've come across.
sh404SEF should "work" fine with most extensions, as long as they provide a router.php file for use with Joomla regular URLS, though of course the ability to customize the way URLs are built will be limited or none.
You can however manually customize any URL on your site, regardless of the extension used, attach meta data, etc
