Since the recent update menu links to an anchor point no longer seem to function properly.

coming from the page
http://xxxx.au/accommodation/accommodation-types
and clicking any of the accommodation types should link to the anchor point on said page, it does load the page and clicking the same link again will take you to the anchor.
For example http://xxxx.au/accom/2-bedroom-spa-cabin#spa then click the same link again on said page and it will drop down to the anchor point.

This doesn't come from sh404SEF. The problem is in your base tag:
xxxx

This tag is incorrect. It should be on this page:

http://xxxx.au/accom/2-bedroom-spa-cabin

Usually this comes from extensions that offer to "fix" the base tag, but this is an error, and is causing exactly what you see.
