I have a redirect to a pdf, but I would like it to open in a new window (or even a popup). Is there a way to add this in the redirect ?

That would not depend on sh404SEF but only on the original place where you have a link to that PDF. That's where you need to add the target=_blank attribute, to the link. Opening a new tab is not somethat that can be done at Joomla (and thus sh404SEF) level, it has to be done in the browser itself.
